They are some of the most interesting creatures in the game, and could easily end up with a bigger role in a sequel.

A Minecraft Movie teased Alex as another hero to help the main characters on their continuing journeys, a much more threatening foe to emerge is likely, which is a role the Ender Dragon would be great for.
While no sequel for A Minecraft Movie has been officially announced, it has been reported that a sequel is in early development, and the studio will undoubtedly want to cash in on the first movie’s success.
Even if the Dragon isn’t going to be the villain of the next movie, as there are plenty of other directions to go with the franchise, it will undoubtedly show up at some point down the line. With how much money A Minecraft Movie has made, there will certainly be many more projects in the series, and, as the Ender Dragon is one of the most important aspects of the video game, it will become a factor at some point, even if that is a few movies down the line.
